I already have a standard TC 24" blue 243 barrel and it shoots 100 gr Nosler Partions very well. Now I have a chance to purchase a used 28" Pro Hunter 243 barrel.
Will there be any difference in ballistics between the two barrels?
Don't want to waste money if there isn't any difference

Chances are any velocity difference won't be more than 100-150 fps based on barrel length.  Some barrels are faster than others regardless of length, but there is no way of knowing that without firing them.  Same goes for accuracy, ya gotta test before ya know.  I doubt that there will be much performance difference between them unless you like more weight up front.
