I got a squirrel in a 110 connibear the other day and the is enter butt area was bald a little bit underneath his tail and the back of his hind ankles. Do you guys know what might have been wrong with him?

Could be mange. Apparently, it occurs in squirrels in the late winter/early spring. Healthy, well-fed squirrels are affected less severely than ones with a poor food supply.

... Just a guess, based on what I've encountered previously on various nature websites.
