I am looking at purchasing the .416 barrel for the Thompson Pro Hunter. How effective is the Muzzlebrake the factory has on the barrel?

I would say it is very effective. I also put a mercury recoil suppressor in my stock, and the recoil was mild to say the least. I found the round very accurate and a pleasure to shoot in my Encore, I also took a Water Buffalo with it, one shot kill.
