place her food out , let her eat a bit then shoot the gun . if she jumps pick up the food and wait several hours then try again until she sees it won't hurt her .
If ya can see it ya can hit it !

Get a new dog.  My experience has been that even if you can "break" a gun shy dog, you still won't have a very good dog.  If it's just a pet anyway, it might be worth the work...

My Lab will lay right beside the bench while I am shooting. Doesn't flinch a bit. Scares me because I wouldn't want to hurt is hearing. I put him in the car and he raises a fus to get out. So when I go to the range I don't take him anymore., for fear the shooting will eventually ruin his hearing? But he was just naturally not gun shy. I've seen some dogs no matter what you try on them it doesn't work. My friend had two rabbit hounds they worked beautiful til one of us shot at the rabbit and the one would run off and he would be sitting by the car when we got back? after trying to break the one of that for about 3 months my friend shot him. I was kind of upset I said to him why didn't you tell me you were going to shoot him I would have elected to find him a good home he was a very lovable little guy loved kids. He said to me GD dog if he won't work out he ain't worth a crap.  I uess I should havekept my mouth shut but I told him that was no reason to kill the poor thing. he has called me on numerous occasions to go hunting and I told him I was busy, he finally got my drift. hey i have one like that shes not a hunting dog so it doesn't matter, she's not shy of noise at all goes to work with me and there are plenty of loud bangs and other loud noises in the shop she just sleeps but if i uncase a gun in house she leaves the room havent any idea why never been around a gun when fired.
as for the low life who shot the beagle i would have sure tried to find some way to have him prosocuted for crulty or something.

My current hound, a beagle-basset-walker mix, would cower and hide with his tail between his legs at any loud noise including shots from a .22.  I was about to give him away when I set up a shooting bench about thirty yards from his kennel.  Started out shooting a couple shots from the .22 until he eventually tolerated that without responding.  Slowly worked in some .357s and eventually worked up to larger centerfires.  He slowly got to ignoring them and has learned to associate the sound of gunshots with dead rabbits.  I don't think all dogs are the same or respond the same to various training tactics but neither is it accurate to say that all gunshy dogs cannot be broken of it.
